I agree that the process of preparing an AC3/DTS file for use with the Squeezebox is onerous, but in my experience it's the ripping that takes the longest: once you've got a set of .ac3 or .dts files, running spdifconvert once on the whole bunch then applying FLAC to them is trivial. (It's just two commands -- although I know the CLI isn't friendly for most people. Perhaps somebody could rig together a front-end?)
In other words (to me personally but I think it's reasonable), the relatively small amount of extra work required to go from AC3/DTS to FLAC is worth it for the tagging. Once you've got that far, you might as well go all the way. All of my multi-channel FLACs include the genre "Multichannel". I'd be quite happy to update my files to include any genre value which SBS will recognise as an indicator of digital-only data. (I also use the custom tag "SPDIF_ONLY", set to a value of "DTS" or "Dolby Digital", which is the definitive answer for my data as to whether it's unsafe for analogue outputs; the genre is automatically populated based on that tag.)
