Assuming all your mp3 copies are in a single parent directory
(parent/artist/album, etc.), for eg.

d:\mp3duplicates\artist\album\tracks

When in itunes, simply click on FILE > ADD FOLDER TO LIBRARY and select
the top directory (i.e., D:\mp3duplicates) as the one you want to add. 
Itunes will skip over (not re-add) the files/subdirectories that have
already been added. It takes a few seconds longer to read through all
the directories, but very short for me (with 60k tracks).  Then your
"new" tracks will be added to your itunes library.
