Thanks. If you comment out the DBDIR and TMPDIR in the 1.2.9 spec 
file it will write the variables to the rkhunter.conf as commented 
out. This means that unless you explicitly declare 
DBDIR=/var/rkhunter/db or use the CLI switch, RKH uses the 
rkhunter.conf INSTALLDIR(=/usr) to determine the path to the 
databases which means you end up using DBDIR=/usr/lib/rkhunter/db 
instead. Same goes for updates.

If you say "Had to comment out two lines in the new version of the 
/etc/rkhunter.spec to get it to run" I wonder if you mean the build 
process or running RKH itself.
