An obvious one would be that Sage does not run natively on Windows *yet* 
(but this disadvantage should mention that the online Sage notebook 
makes it easy to access Sage using Windows, and that it is also possible 
to run Sage inside of a virtual machine like VMWare or VirtualBox).

I think Sage is less consistent in syntax and less powerful than MMA in 
some things, like plotting and differential equations.
