The startup folder is still starting it as an application.  Installing
it as a service is explained in the NT installation in the docs along
with some security tips.

When it runs as a service it will run whether you are logged on or
not - it will also run more stable than as an application.  If you
look in your Administrative Tools, you will find Services (also
reachable via Computer Management).  After installing it you will want
to go there and change the startup from "manual" to "automatic".

The drawbacks would be that you can't use the "restart" links in the
administration pages and to shutdown or restart (short of rebooting)
you need to go into the Services area.  But it is a better way to go,
particularly if you want it to run just by turning on the machine.
