I personaly exported Chessbase Megabase to PGN files (2 because of the 2 
GB limit of FAT32), then I imported them in a new Scid base. The process 
is a bit long and requires a lot of I/O, but it works well and should be 
run only once.
The core dump you encountered is strange : did you run out of memory 
during the process ? Maybe use smaller PGN files ?
