I have thought a bit about this in the past but haven't thought of a good solution. Some libraries (such as Python's) are able to convert encodings with a fall back character (or similar) when they encounter a character that can't be representable. It appears that iconv can't do this. It would be reasonable for Scintilla to produce a notification when charatcer set conversion fails. It is unlikely I will work on this soon.
