Ok, to test this could you give me a quick step-by-step set of instructions
to set up a table with spatial fields that Mapguide should recognise.

these could be the system tables of the your datastore...the only users
tables that'll appear in the tables section will be those with have spatial
fields (this is what i remember from my last work with sql) ...

What version of which provider are you using?  The SQL spatial provider has a

This works!
But, when I look at the data none of my tables are there?
All I see in the list of tables is:

MSreplication_options
spt_fallback_db
spt_fallback_dev
spt_fallback_usg
spt_monitor
spt_values

I don't know what these are. Any ideas?

Are you running SQLExpress or full SQL Server?  If it is Express then the 
service name needs to SERVERNAME\SQLEXPRESS, if it is Full SQL then just the 
SERVERNAME...  The datastore field automatically populates after you hit the 
login button and successfully login.
