For the record, on Precise Beta up to date 19th April 2012 this problem
seems to have gone. In retrospect I think it stopped happening some
time ago.

Alright, this is a known bug tracked back to the way X handles
redirected windows that was deemed very tricky to fix (aside from
enabling compositing). Sorry to give a bad news.
