Alt+tab works fine after removing the fglrx driver. The bug still
remains when switching workspaces. I can't reproduce this bug in the
ubuntu classic mode (with compiz enabled).

I've noticed it seems to be a problem of focus. I can easily replicate
this by using the ctrl-alt-arrow keys to switch to a workspace with
eclipse open. I cannot type in eclipse at that point. However, if I hit
alt-tab, it focuses on eclipse (open tab highlights) and I can start
typing.

This problem also seems to happen when I switch between programs using
alt+tab. In this case it also happens with chrome and LibreOffice
Writer, so I think it affects all programs.
