Here it works fine. Try run the script without arguments. I aways run it for
all the languages instead of only one. And it works ok.

Nope, it's incorrect. First install python and compile blender. Then:

(1) blender --background --factory-startup  --python update_msg.py
(2) python update_pot.py
(3) python update_po.py language you want to update
(4) python clean_po.py language you want to clean
(5) python merge_po.py destination file source file

This is the new merged ar.po, note that this only has the new translation and 
is not merged with the old one:

Another note that the translated .po reports that it has an 863 after merge, 
while i translated an 987 strings!

i think some of them was deprecated as it is no longer used in the new .pot, or 
is this another issue?

i did the merge using the merge_po.py script from the svn po directory

in case you can do a  better merge her is the translated strings:

Another question is that the new generated ar.po doesn't has some labels 
represented in the current one
is there some kind of script to add them or they don't matter? i need to know 
as i'm splitting the file into 
smaller files based on line numbers, like 1st 1000 lines, 2nd 1000 line etc..

no need for that !
if you run the update_po.py with an empty file but the header
it will add all strings from the genrated .pot also if you use POEdit it has 
the 
option to generate an empty .po file from a .pot template

did that, i'll try to upload the new merged ar.po if Allah wishes here,
so someone could update the trunk

another issue is that this we are re-translating the file from zero,
and the one in the trunk is about 5000 fuzzy translated misplaced words
so i need an empty .pot template and i can't generate it the old way!

can you provide me with an empty ar.po file i could work on?
and can i merge my translated file into it without errors
