[Bibdesk-users] App icon

I don’t know if this qualifies as a request, but...

...I use both Bibdesk and Skim and have them permanently on the dock but the 
color of the apps is very similar and I have to think (yeah, I know…) each time 
I need to choose one or the other. Could the art department come up with a 
color scheme that complements the two apps so they look like siblings but not 
like twins?

I use auto-file

My PDFs are now located inside Documents, which I also share via iCloud. 
However, I relocated them there relatively recently and as best as I can 
remember I had the same problem even when they were located in a non shared 
folder.

I am on Sonoma 14.2.1

[Bibdesk-users] Autogeneration Format Syntax for %s

I am trying to figure how %s{}[][][] works. 

1. When I try %s{Journal}[option1][option2][option3], then: if the item is a 
journal article the text "option1" is inserted, otherwise the text "option 2" 
is inserted. I don't quite understand "option3" because it was not inserted in 
any of the test cases I tried.

2. I thought if I replace "option1" with %c{Journal} I would get the acronym of 
the journal instead of "option1", but bibdesk does not allow me to include a 
%-command inside the square brackets. Is there a way to get the journal 
abbreviation in those records that contain the field "Journal" but do something 
else when the field is absent?

Hi Danushka,

As you say, PocketBib was the perfect tool for this and it is a shame that is 
is no longer available.  When I google PocketBib i get links about possible 
alternatives to it but I have not checked them out. I do wish someone would 
consider developing a new app for this. I would be happy to pay to use it. 

My current workflow is to airdrop individual PDF files from my laptop to my 
ipad, which is  neither sophisticated, nor as practical. I always carry both 
devices around so this is not so bad.

So I would assume as well, which baffles me as to why there has been no effort

Hi Alessandro,

and thanks for sharing this. I used pocketBib before and found it very useful, 
until its developer abandoned it. There is definitely need for a bibtex app on 
iOS, that's where I do all of my reading. Since the demise of pocketBib I am 
forced to manually upload papers to dropbox, then upload them to the iPad.  I 
will give this app a try but I'm hoping that the developers of Bidesk will take 
the opportunity to develop their own version :)

Are you using any apps like AppCleaner that do clean removal of other apps?  
Each time I install a new version of bibdesk, my AppCleaner asks whether it 
should remove all of bidesk before installing the new version. I used to click 
"yes" until I realized that this wiped out the preferences as well. I'm 
wondering if something similar is happening in your system.

I think there is a need for such an app. I used to use pocketbib, which is no 
longer supported. I would pay for a bibliography reader on the iPad, that's a 
terrific way to read papers on the iPad.  

(I'd also pay for bibdesk, it's among the three apps I can't do without :)

I don't think so -- I am not even sure what an input manager is...

I do have AppCleaner, an app that pops up  every time a new version of an app 
is installed and apparently cleans up files related to the older version of the 
updated app. Not sure if this has anything to do with it.

Recently I reported  on this list that bibdesk under mojave asked for access to 
my photos. Just now the most recent version bibdesk (Version 1.6.20 (4733)) 
asked for access of my calendar. I am becoming a bit paranoid, but is this 
standard behavior? If not, what exactly is going on?

Hi,

After upgrading to mojave, the first time I run bibdesk it asked for permission 
to access my photos. I don't remember this before. Why would bibdesk want to 
access my photos?

For general-purpose work that will ultimately be formatted by the author, I 
agree,  biblatex is the way to go. For special purpose work, such as  a  
manuscript  that will eventually be formatted by the styles of a journal, Note 
seems good enough: it saves the relevant information  in the bibtex record, and 
is typeset correctly, at least  by some bst styles (I tried unsrtnat).

I want to cite the Dover reprint (dated 2000) of a book originally published in 
1963. How do I get a parenthetical comment, something like "(Original work 
published 1963)" as a Bibdesk field that will also appear in the latex output?

After so many years of using bibdesk and I never thought of doing a cmd-z…! 
Wouldn't a cancel/save button be more intuitive?

Talking about intuitive, cmd-z is not a standard way for getting rid of 
windows. In mail, for example, typing cmd-z after cmd-n does not get rid of the 
new message window.

Of course, now that I know that the trick works in bibdesk, it *is* intuitive 
:-)

[Bibdesk-users] merging databases and their pdfs

In my bibliographies use the auto file string

/%b/%a1-%c{Journal}%y%u0%e

so that the pdfs associated with databaseXYZ.bib are stored in sub-folder 
/databaseXYZ of a folder that I have designated in the auto file options. Now I 
want to merge two my databases into one but when I copy records from one bib 
file to another, the pdfs are not transferred to the corresponding subfolder. 
Is there an automatic way to do the transfer of pdfs?

Many physics journals that require revtex (Phys Rev, Applied Physics) do not 
include titles in the list of references. If you still want titles, use a bst 
style that allows them, for example, \bibliographystyle{ieeetr}.

Also, the tag "journal" is missing from the bib record. It's coden = {APPLAB} 
is supposed to be a code for "Applied Physics Letters". The Journal of Applied 
Physics (also by AIP) has similar problems. I can't believe nobody has 
complained yet, unless no one downloads bibtex, anymore...

The bibtex export fromApplied Physics Letters looks something like this:

and bidesk does not recognize it. The problem is fixed by changing @journal 
article to @article but I shouldn't have to do this manually. Is this a problem 
with APL's bibtex exporter? I am surprised because physics journals are 
latex/bibtex savvy, usually. Not to mention that I did not use to have this 
problem with APL downloads before.

That's exactly what I was talking about. The icon has excruciating detail, you 
can look through the windows of the barn and see computers, and if you look 
more closely you might even see what the prof/farmer/librarian ate for lunch... 
Look like Animal Crossings on Wii (my daughter plays it, not me). 

The menu on the left is equally annoying. Reports and references, for example 
shows a spreadsheet with heading rows and columns, and possibly with equations 
in the cells. Such nano-minute detail gives me a headache.

True, functionally it is the same, but it is more convenient to flip back and 
forth than it is to scroll with the cursor one pub each time. Also, you'll have 
to be sure that the pdf is always the first item in the pane.

For this to be practical, the magnification would have be enough to show the 
top half of the title page of a pdf. Usually that's enough to recognize a paper.

I am not saying that I am missing this functionality in bibdesk. However, many 
people fall for these bells and whistles, and that's one that's not entirely 
useless.

I am not sure how to understand this -- I am using pdflatex but I had to 
explicitly set the breaklinks option.

can you elaborate? I have the following settings:
   File papers in fixed location: 
~/WorkStuff/Research/Bibliography/eLibrary
   Format String: /%b/%a1-%c{Journal}%y%u0%e

Then, if file xyz.pdf is linked to a record in foo.bib, it  will be saved as 
   ~/WorkStuff/Research/Bibliography/eLibrary/foo/xyz.pdf

I use several different bib databases and this allows me to organize the pdfs 
in a way that makes sense (to me).  It has worked without problems. Are you 
saying this is not the proper way to do this?
How should I do it then?

After some experimentation I isolated the problem in the url field. If I remove 
it, all other problems go away. The url is

Most journals now export citations in various formats that bibdesk can 
understand. I no longer enter references by hand. I go online and download the 
reference.

That's good to know because I would have guessed quite the opposite, i.e.,  if 
I want BibTeX citations and the publisher provides them, why bother with RIS... 
Obviously, in this case the fault is with acs for providing an incomplete 
bibtex record, including a raw & in the journal title.

[Bibdesk-users] bib with missing cite key

The attached bib, downloaded from 
http://pubs.acs.org/doi/abs/10.1021/ie901407x, refuses to open in bibdesk when 
double-clicked. It seems the problem is the missing cite key. Nonetheless, if I 
copy/paste the contents of the file (below) onto bibdesk, bibdesk accepts the 
record, after asking what to do about the missing cite key. It seems to me that 
double-clicking should give you the option to read the file with or without a 
cite key just as copy/paste does. Incidentally, if the reference is downloaded 
as ris, it is imported properly. 

A minor thing:  when I double-click on this bib, I am given the option to edit 
the source. If I choose to edit, I still have to dismiss a window with the 
warning "The document “achs_iecred49_5222-1.bib” could not be opened." The 
extra click to get this window out of the way is only a minor inconvenience but 
it would be nice not to have to do it.

That's a preference I never knew it existed. I will give it a try next time I

[Bibdesk-users] Failed Tex preview

I run into the problem that a particular bibdesk record would not produce a 
latex preview.  I retyped every field of the record by hand but preview still 
failed. As it turned out, the problem was in the abstract field. After deleting 
the abstract, the preview was fine. Which brings me to my questions: 

(a) would it be possible for bibdesk to give some hint as to where the problem 
is when preview fails? Checking each field by hand is tedious. 

(b) how is it that the abstract can cause latex preview to fail, even though 
the abstract field is not typeset?

I just tried that but the ris produced by science direct is not any 
user-friendlier. The file does not open automatically in bibdesk, I have to 
paste into a text fil, and then copy/paste into bibdesk. Even then some manual 
tweaking is needed (Stöber was read as Stˆber).

[Bibdesk-users] umlaut

If the downloaded citation has special characters (in the example below, 
umlaut), bibdesk refuses to read the record when I paste it. I usually paste to 
a text editor, change the umlaut and then ccopy/paste to bibdesk. Is there a 
simpler way around this problem?

I have trouble importing citations from Wiley. I can download the citations as 
either endnote or text files (see below), but bibdesk does not recognize either 
format. Is there a way around this?

[Bibdesk-users] Problems with some SD downloads

Bibdesk refuses to open this citation (below) from Science Direct with  
error message:

Unable to Interpret - There was a problem reading the file.  Do you  
want to give up, edit the file to correct the errors, or keep going  
with everything that could be analyzed? If you choose "Keep Going" and  
then save the file, you will probably lose data.

"Keep Going" brings up an empty file
"Edit File" gives "Unable to interpret data as Unicode (UTF-8).  Try a  
different encoding."
If I remove the abstract, BiBDesk reads the file properly. However, I  
like to download abstracts so if there is a direct workaround, I'd be  
happy to know about it.

This paper investigates plasma polymerization of hexamethyl disiloxane  
(HMDSO) using a constricted anode plasma source (CAPS). The CAPS uses  
a new electrode configuration i.e. a small anode surrounded by a large  
cathode, which allows a plasma to be sustained at low pressure of  
1◊10-3 mbar. Using CAPS, polymerization of HMDSO in the presence of  
oxygen was carried out, which resulted in the formation of pinhole  
free glass-like coating on aluminum substrates. The coating was  
analysed using X-ray photoelectron spectroscopy, which confirmed the  
presence of the Si---O---C and the SiOx. Near the coating surface more  
oxygen was obtained than in the bulk of the coating. With the increase  
in the deposition temperature, the carbon content in the coating  
decreased. The corrosion resistance also increased with the increase  
in deposition temperature. The results establish that the new  
electrode configuration used in the present investigation can produce  
good quality coatings by polymerization of a precursor.

Did not add anything else... Maybe I am not pasting at the right  
place? I copied the text, then went to the main pane of a bib file and  
pasted (apple-V). I'm using Version 1.2.11 (v485).

I tried to follow your advice: I downloaded the endnote formatted  
citation, read it as text, and tried to paste into BibDesk but I get  
"BibDesk couldn't find bibliography data in this text." What am I  
missing? Below is the endnote text of the citation:

The (small) inconvenience with this is that older records that have  
local-url filled could have it displayed on the main window. That way,  
I can tell which records have an associated file and which don't. Now,  
I have to open a record individually to see whether there is an  
attachment for it or not. That's an extra click. I know... I'm getting  
lazy.

When I drop a pdf to the "drop files here" pane, the local url is not  
updated, even though the pdf file is filed correctly according to the  
autofile rules. Similarly, if I drop a web address, the url field is  
not updated. In previous versions, if I remember correctly, dropping  
files on a record created entries for the url or local url fields. How  
do I get these fields to recognize the dropped files in the current  
bibdesk?
