For synching of large site projects I use a REALLY cool program called SynchronEX. I use CuteFTP too. The option to edit an online file is nice (it downloads to a temp file and when you save it, it uploads it) and it does all of the simple tasks that I do. It has some advanced stuff but I never really use any of them. FlashFXP is hands down my favorite for the user-interface. Unfortunately, while it supports SSL it doesn't do SFTP. SecureFX is what I'm using now and I think I like it now better than FileZilla. Very different UI paradigm though. It's basically like Windows Explorer instead of the left-right panes. I'm still a fan of WS_FTP and have used the same version for about 3 years... I guess I don't find myself using anything fancy with FTP so as long as it does the regular resume and prompt overwrite I am fine. It's also free if you pass the three statement questionnaire during install.
