 You kinda left out some important parts. Did they have to pull the engine or did you pull it and take it to em? What were the goodies? Do they do in-house machine work or send it out? It really doesn't make any difference! At our shop If I give you an estimate what something will cost and then you add something,  we get the prices on parts and labor together and call the customer just to make sure. What was thier labor rate? Did they rebuild entire engine? Cast or forged Pistons? What kinda Rods etc. I know on my 396 my cost alone on Pistons, Roller Rockers, Cam, Rod and Main bearings straight from the federal mogul rep was 1250.00 dollars and you mark that up to retail and thats right at 1800.00 just in parts. Throw in machine work and then your really talking some bucks. But again, he shoulda called before he ever turned a wrench if it was different from what he said. Just my 2 cents.

Maybe your "nice to have" parts you priced at Summit/Jegs/etc at 
"Racer's Net"  and he priced them at retail.  That's about a 30%-40% 
markup.

  engine in to the local speed shop last February. I get notified it's ready 
  recently. I asked for a total and got my answer today. I about fell on the 
  floor. The original estimate was $1,800 to rebuild the 396/402. I added some 
  "nice to have" parts that total couldn't have came over $1,000. I get the 
  total from the guy at a little over $4,000 !!!   OUCH

  far all recent communications have been by e-mail. I asked him tonight in an 
  e-mail to justify that as it was way over the estimate.
