If you successfully run it manually, then the problem of launching the bat 
file with a shortcut is a Windows gui problem. 

Go for investigating file extensions and associations handling of bat files. 
Try to delete and recreate a link to the original bat file on the desktop 
(Ctrl-Shift Drag the icon).

note pad and open the content I only get a text file of cygwin.bat
with the following content:
 @echo off
  C:
  chdir C:\cygwin\bin
  bash --login -i

  How can I make cygwin run?  Why particularly this problem is
manifested after I 
   installed phpEdit?  When cygwin supposed to run when
cygwin.bat executed 
   why phpEdit instead run?
