/etc/apticron/apticron.conf is the right place for custom settings.

The values set in /etc/apticron/apticron.conf will override the settings in
/usr/lib/apticron/apticron.conf, as it's stated in the file header.

The configuration options are documented in the configuration file itself. 

Thanks for reporting, I'll make it clearer in the manpage.

Ideally the man page would document the configuration options, but at
the very least it should reference /usr/lib/apticron/apticron.conf in
the FILES section and mention that configuration settings are
documented there.
