It's reproducible for me.  I have five (5) nautilus windows in my first
workspace, ten (10) in my second and one (1) in my third.  Each time I
logout and then login at least one of the windows in my first workspace
is interchanged with another in the second one.  I can't quite say what
steps to take to reproduce it (once more, for me just logging out and
then in does it).

I just discovered that it seems to be related with multi-tab nautilus
windows.  I had one window with several tabs.  When I closed all the
tabs but one (a regular browser window), the session works fine on
logout and then login.

Yes.  In the "Startup Applications Preferences", "Automatically
remember..." is checked.  I also have a custom running script that saves
my session every so often with the "gnome-session-save" command.

I tried reproducing it in a guest account, but it doesn't occur there (I
only tested with four windows in two workspaces with several tabs in one
of the four windows).  It may be unique to my account, but I would not
be able to explain why that would be.
