as e doesn't know they exist until u load them - no. e wont go load every module
it sees in every dir - it will load what u tell it to load. by default when it
is installed it loads most of the modules that come with it to help you along
with playing - but if it doesn't come with e it doesn't know about it thus will
never by default load it. :) in the end i woule envisage 3rd party moduels
come with an installer tool of their own a small program maybe with a nice gui
wizard that goes to e and tells it to load the module - adds the module
directory prefix if its not already in the module dir search path etc. i know
this sounds windows like but its would make it MUCH easier for 3rd party
module developers to make something that just builds and seamlessly installs by
running its installer. i guess what it needs is just some examples and everyone
then just copies and repeats.

you are using the standalone version of engage, which is
deprecated. You should use the engage module, as it draws on the e17
desk, and benefit all gadman features for resizing and positioning.
To load it:
$ enlightenment_remote -module-load engage
$ enlightenment_remote -module-enable engage (this step can be
performed in the e17 Module entry menu.

I have engage ... when I run command engage I have engage running ... right 
now, I honestly couldn't care less about engage though, I don't like it drawing 
to the background (behind other windows), and seeing that that probably will 
not change, I'll just live without it. But supposedly there are other modules 
in the e_modules package (fire and some others I don't know about and would 
like to play with). I emerged e_modules successfully but the modules don't 
appear in the modules menu (except the defaults ibar, clock, starter, pager, 
etc). Do I need a different package altogether or do I need to do some weird 
hack or what am I doing wrong?

No, they just don't get loaded by default as every loaded module takes
a certain amount of memory when it's loaded. So the goal is to keep
that as low as possible and only enable some 'showcases' by default

/usr/lib/enlightenment/modules_extra/ is the default dir for extra
modules (at least gentoo's e_modules)

One more question then ... is there a text file I can edit to define what 
modules to load or not load at startup? For example, I don't want the temp or 
the CPU module, so there's no need for me to load them every time but the notes 
module is kinda useful but does not get loaded automatically.

Enabled means it will be loaded at startup 
disable  means it will not be loaded at startup
