This is the fix. I've found it to work in all clients:
 

Exit Outlook. 
Open the Windows registry editor. 
Browse to My 
Computer\HKEY_LOCAL_MACHINE\Software\Microsoft\Exchange\Client\Options. 
On the Edit menu, point to New, and then click DWORD Value. 
Type the name DumpsterAlwaysOn. 
Note  Do not type any spaces in the name.
Set the DWORD value to 1. 
Restart Outlook. 
The Tools menu now has the Recover Deleted Items command for every Outlook 
folder.

By chance, have you somehow enabled the Blind and Low Vision experience for 
your OWA mailbox (Options  Accessibility)? This forces an OWA Light session, 
even if you're using IE..

After running Get-CasMailbox on the user, it shows that recover deleted
items is disabled! Im not sure why this feature is disabled only for some
users,

OWARecoverDeletedItemsEnabled : False
