When this happens to me, I use Jari Williamsson's JW Tempo plugin to 
force it to manually override the unpredictable vagaries.

As far as I know there is a corruption in MIDI data, I encountered that 
problem now and then in some files created with version 2006 (Windows).

I had to re-create the interested measures to get rid of the problem.

One thing you could try if you haven't already:

Click on the speaker icon button on the Playback Controls toolbar, then on
the 
Playback/Record Options button near the bottom of the panel.  Check that you
have
Selected "Chase from First Measure" in the Dynamics and markings box.

It's a longstanding bug that most expressions chase from measure one, but 
keyswitches don't (say, arco to pizz, mutes, and for all I know maybe softer 
versions of some instruments.)

Balance is a tricky issue, because one can't expect a p trumpet to be balanced 
with a p flute in its bottom octave, for example. Most issues related to 
balance, unless the same dynamic gives a different volume to the SAME 
instrument, can probably be traced to simply Finale doesn't really know what 
correct balance is. You have the Studio view to sort out all that.

I don't know what to say about the tempo problem, except is it possible that 
you have an expression partway through the bar that has playback associated 
with tempo? Even if you didn't set it yourself? Sometimes I have taken an 
expression that I liked the look of, changed the text, but didn't check the 
playback, and then it had unexpected results.

That's my experience as well. The "Romantic" setting does some nice things
with dynamic and tempo shape, but also produces some degraded results.

About your playback problem, if you have Human Playback activated, you 
might try a different playback type (or none). I found out last July 
that at least one of the Human Playback modes ("Jazz") has a "feature" 
which degrades playback.

Have you shut down Finale and then restarted it to see if the same 
problems persist?

I know it sounds crazy but sometimes that helps weird problems such as this.

Yes, I've seen exactly this phenomena too, except it was trombones in 
my case.  Although I had Troms 1 and 2 on separate staves, they were set 
to use the same MIDI channel, and the hanging notes occurred when both 
parts played the same note together (in unison).  I'm wondering if that 
might be the case with your clarinets.  The answer was to give each part 
its own channel.

That occurred to me too; I should have mentioned that each staff has its own
MIDI channel.  The strangest part of this is that after the percussion
instrument change, the clarinet notes don't turn off for the entire piece --
music which had previously played back just fine.
