This depends on the type of Flex project you create.  If you create a
Remoting based Flex project, all code necessary to your compiled running
project is copied to bin then mirrored to your app web root.  I use CVS, bin
is excluded automagically.  Thus all source code is stored in CVS/SVN, not
compiled swfs, etc.

This is why when you create a Remoting based Flex project, you store the
project in your Eclipse workspace and the output folder in the Flex Build
Path settings is set to the location of your compiled project under your web
root.  Do not choose to store your project under the webroot.

Uncheck the "Coy non-embedded files to output directory" option in the 
Flex Compiler properties for the project. If you are storing everything 
in the output directory anyway it makes sense to turn that feature off.

Also, there is a SVN plug-in (Subclipse - Tigris.org) for eclipse that I
highly recommend. Seems to work much more cleanly than TortoiseSVN, which I
use in Explorer, but have a lot of conflicts, corruptions, etc. Probably
user error, but the eclipse plugin doesn't give me nearly as much grief!

I'm not entirely tracking you, but my approach is to only include those
items in the /bin that are not already under source-control within the
regular project (com, assets, etc.). Then, when I add items (like PHP) into
the bin that I do want, I add them to source-control. I just don't include
anything else. Also, it kind of sounds like you have the _svn (.svn) files

I've been playing with the ANT tasks, and if you use ANT to do your
compilation the task for the html-wrapper will output your html stuff
without needing to have the html-template directory in your project
directory structure at all. Not really a direct answer to your
question, but if you're doing a project using SVN you might want to
convert over to doing everything using ANT anyway.
