Anthony,

NR will tend to do that, part of the function of all the filtering,  
adjusting the taps and delay can help,  but you are destroying the 
purpose of the noise reduction.Many Flex users find that just 
reducing the AGC-T gain is much better than using the NR and then the 
two adjustable noise blankers (NB1 and NB2) for other peskie spike 
noises,  but band noise can usually be reduced greatly by reducing the 
AGC-T gain..

Anthony,

The NR goes through a short training process,  even with each change 
that you make to the settings in the DSP => Options tab..  The overall 
effect is dependent on the bandwidth of the receiver passband.   Try 
this,  lower the number of "Taps", (I've got mine right now to 39) ,  
then drop the "Delay" (try 30)  ,  and adjust the "Gain" (mine at 17)   
but you can adjust them where you like,   but try dropping the Delay 
first,  this will decrease the time before the changes take over.   Then 
adjust to match your conditions and taste..

I tend to agree, no matter what I do to adjust mine, I can always do better
by just adjusting the AGC-T and turning up the volume if needed to knock
down noise, or thread the needle with it to pop out a weak one.  I may just
not have things right, but I have yet to find a situation that the NR works
better with it on than off.  I can't complain though, I'm not a programmer
so I have to take what is given to me, and it's free so... what you can you
do.  ;)

rigs such as the MP1000 or MP2000 or IC-7000 - anything with IF DSP seems to
have better noise reduction. This surprises me because the SDR should kill
it..

The version I am using is 1.18.3 I think, the current release on website.
I also have 2.0 Alpha installed.

 My apologies if the manual does not deal with the Block LMS differences 
in an understandable fashion.  I will look at that soon.  Eric and now 
Joe have done a great job of changing my technical-ese into descriptions 
but I will look again to make sure it is not confusing.

Taps and Delay have no meaning for the Block LMS.  They are no-ops.  
Gain is the only setting.

You should be able to set the NB2 threshold more deeply than you can NB 
threshold.  That is its real purpose.   If the pulses are so large they 
exceed the NB threshold,  the likelihood is small that the simple 
neighborhood measurement and sample fix will work correctly.   So the 
much larger pulses should be blanked.   Those are exceed the lower NB2 
threshold but not the larger,   are more amenable on averge to 
neighborhood sampling and rank order mean subsitution.  The third 
blanker in the stable will be release once we have the impulse response 
of the system determined.  That might eventually replace NB2.  With the 
wider console,  there is no need to replace these buttons for now.

For those doing CW,   single digit gains are the only way Block LMS 
works correctly.   Then it works in pretty spectacular fashion.   I will 
be glad to have our version 2.0 of everything going as we will have 
unique profile settings for all modes, etc.   You should be able to have 
a complete radio setup stored in your favorite profile to keep you 
having to set any buttons when you go from SSB to CW  and I mean for ALL 
settings.  This is an SDR after all.
