 OK, try a pkg_deinstall -f xf86-video-vga-4.1.0_2 and then a pkgdb -F

 The pkgdb run should complain about a missing dependency, which you can

That's just telling you that it can't update that app because the port
doesn't exist anymore. You have several options at that point. If you
want to keep it you can read the portmaster man page about +IGNOREME
files. If you don't need it anymore (and in this case you almost
certainly do not) then you can use 'portmaster -e xphelloworld' to
delete it (or just good old 'pkg_delete -f').

I got around this by using -k.  Dependencies are a maze of twisty
little passages, all alike.  I'll take my chances with the grue.

And a pkgdb -F didn't take care of this?
