Supplying a .pto file with %s is broken with the 2.5.0 release as there is a bug where paths with spaces don't work. This is fixed in the current trunk, but there are other problems and the trunk isn't ready for a release. But it took me quite a while to understand that arguments with % don't have to do anything with arguments with -. Can align_image_stack deal with whole panotools scripts (%s) as autopano-sift-c can meanwhile?
