In Find and Replace (quick) ... the F is underlined.
In Find and Replace (advanced) ... nothing is underlined.

Hello,

 I am writing a paper with some EPS figures which I have cropped by
 manually adjusting the bounding boxes. In Lyx and in PDFs created by
 pdflatex, everything looks fine. But using classic LaTeX (via dvi),
 the figures are cropped incorrectly. The values specified in LyX
 equal those found in the TeX code, and that code is the same when
 exported for LaTeX (normal) and for LaTeX (pdflatex), for
 example: \includegraphics[bb=30bp 60bp 1075bp
 805bp,clip,width=0.95\textwidth]{filename}

I now pretty sure the problem has to do with the negative bounding box defined 
in most of the figures (created by Matlab).
 
For example, in the eps file I read
%%BoundingBox:  -302-1   899   842

When clicking Get from file in Lyx, I get 0 0 1201 843, i. e. the bounding 
box is shifted so that the lower left corner is at (0 0). If I shift it back 
(by -302, -1), I see the wrong part of figure in LyX, but it is displayed 
correctly in dvi and ps. That will now be my way to go for this paper.

The same happens if only one coordinate is negative.
%%BoundingBox:  -302   128   899   714
Becomes (0 0 1201 586) in Lyx, manual shifting helps.

There is a change in the trunk regarding negative bb values, so the problem may 
have been fixed already for 2.0.4:

this here. Perhaps this is related to the current locale? This is what

So: which files need to be included in the archive? How can I test the archive? 
I never used LaTeX

I don't think that this is a good idea. Have you tried Export  LaTeX
and/or Export  LyX Archive. Does this help?

cd /directory/with/lyxfile
lyx --export latex lyxfile.lyx
latex lyxfile.tex
dvips lyxfile.dvi
ps2pdf lyxfile.ps
evince lyxfile.pdf

If it's going to fail, it's almost certainly going to fail at the latex
command. If/when it does, look at the error messages, and tweak the
LaTeX file as necessary, or put the correct included files in the right
place.

By the way, you might be using the pdflatex command instead of the
latex command. There are instances where one succeeds and the other
fails. If I remember correctly, the pdflatex command converts directly
from .tex to .pdf, no need for dvips or ps2pdf. Personally, I use the
sequence described above.

I think the previous responses were off the mark a bit.  You should not 
have to submit things like amsmath.sty  --- they certainly have all 
that.  Elsevier often requires that your document use their style 
sheets, which means you have to include those in your document but, 
again, you don't need to send them those files.


What you need to submit beyond the exported *.tex file (but don't use 
the one in your temporary directory; the exported one is 
better-formatted) will depend on your document.  You will need to send 
in any graphics files (in an archive with subdirectories set up so that 
TeX can find them), bibtex files if you use that, and any special style 
files.  But they are probably not going to want to use your style files, 
and will ask you to prepare the document with theirs, instead.  That 
used to be an issue with older versions of Scientific workplace and 
similar products.  But LyX can be set up compatibly with the publisher's 
requirements.

Put what you think you should need in a new directory, along with 
subdirectories for graphics in the same relative position as the 
original (if the original was in ~/doc with pictures in ~/doc/pictures, 
you need a subdirectory ./pictures in the new location for the graphics 
files).  Try   latex filename  a couple times, and look at the dvi 
file, or see what the errors are.


BTW:  Maybe, for a submission rather than a final edit for publication, 
you can just submit a PDF file.  Check their requirements.

This is indeed weird. It's not completely crazy because the menu item in this 
case is controlled by a text file, stdmenus.inc. If you modify that file then 
the changes will show up instantly (this is also an easy way to customize the 
menu to way you like it). What is strange is that you didn't modify that file.

Strange. I don't know why this would have an effect. If you're able to 
reproduce the solution, please post back.

I'm having trouble getting LyX to allow me to insert citations into documents

Do you have a bibliography inserted? If it is not, you need to insert one via 
insert  list / TOC  BibTeX bibliography. If you do have one inserted, click 
on it and see if your databases are listed. If they are not listed, you need to 
make sure LyX can find your .bib files. Make sure your BibTeX folder is in the 
path. (if you moved the folder, click on rescan). Then go to Add and find 
your .bib files.

Thanks.  My BibTeX bibliography is empty, so that's the problem.  But I can't 
seem to get my .bib files into it.  I don't know what you mean when you say I 
should make sure my BibTeX folder is in the path.  What path?

I don't know how to deal with this issue for Windows. You could search (using 
windows search) for files in your tex distribution (for example, search for 
.bib files) and put your BibTeX files there and hopefully that would be in the 
path. Or see below.

When I click rescan nothing happens.  Clicking browse takes me to what 
looks like Windows Explorer, but it won't let me do anything with my BibTeX 
folder.  So I'm still stuck.

This should work. What do you mean that it won't let you do anything with your 
BibTeX folder? You need to add the individual .bib files. Also, they must have 
the .bib extension otherwise they will not be found in that window. If they do 
not have the extension, you can just rename the files to add the extension to 
them.

Does that work?

Also, what version of LyX are you using?

 I am writing a paper with some EPS figures which I have cropped by
 manually adjusting the bounding boxes. In Lyx and in PDFs created by
 pdflatex, everything looks fine. But using classic LaTeX (via dvi),
 the figures are cropped incorrectly. The values specified in LyX
 equal those found in the TeX code, and that code is the same when
 exported for LaTeX (normal) and for LaTeX (pdflatex), for
 example: \includegraphics[bb=30bp 60bp 1075bp
 805bp,clip,width=0.95\textwidth]{filename}

I now pretty sure the problem has to do with the negative bounding box defined 
in most of the figures (created by Matlab).
 
For example, in the eps file I read
%%BoundingBox:  -302-1   899   842

When clicking Get from file in Lyx, I get 0 0 1201 843, i. e. the bounding 
box is shifted so that the lower left corner is at (0 0). If I shift it back 
(by -302, -1), I see the wrong part of figure in LyX, but it is displayed 
correctly in dvi and ps. That will now be my way to go for this paper.

The same happens if only one coordinate is negative.
%%BoundingBox:  -302   128   899   714
Becomes (0 0 1201 586) in Lyx, manual shifting helps.

There is a change in the trunk regarding negative bb values, so the problem may 
have been fixed already for 2.0.4:

in 2.1.0svn ' ' before F *was* underlined,
in 2.0.4svn 'F' is underlined

I don't think that this is a good idea. Have you tried Export  LaTeX
and/or Export  LyX Archive. Does this help?

If it's going to fail, it's almost certainly going to fail at the latex
command. If/when it does, look at the error messages, and tweak the
LaTeX file as necessary, or put the correct included files in the right
place.

By the way, you might be using the pdflatex command instead of the
latex command. There are instances where one succeeds and the other
fails. If I remember correctly, the pdflatex command converts directly
from .tex to .pdf, no need for dvips or ps2pdf. Personally, I use the
sequence described above.

I think the previous responses were off the mark a bit.  You should not 
have to submit things like amsmath.sty  --- they certainly have all 
that.  Elsevier often requires that your document use their style 
sheets, which means you have to include those in your document but, 
again, you don't need to send them those files.


What you need to submit beyond the exported *.tex file (but don't use 
the one in your temporary directory; the exported one is 
better-formatted) will depend on your document.  You will need to send 
in any graphics files (in an archive with subdirectories set up so that 
TeX can find them), bibtex files if you use that, and any special style 
files.  But they are probably not going to want to use your style files, 
and will ask you to prepare the document with theirs, instead.  That 
used to be an issue with older versions of Scientific workplace and 
similar products.  But LyX can be set up compatibly with the publisher's 
requirements.

Put what you think you should need in a new directory, along with 
subdirectories for graphics in the same relative position as the 
original (if the original was in ~/doc with pictures in ~/doc/pictures, 
you need a subdirectory ./pictures in the new location for the graphics 
files).  Try   latex filename  a couple times, and look at the dvi 
file, or see what the errors are.


BTW:  Maybe, for a submission rather than a final edit for publication, 
you can just submit a PDF file.  Check their requirements.

This is indeed weird. It's not completely crazy because the menu item in this 
case is controlled by a text file, stdmenus.inc. If you modify that file then 
the changes will show up instantly (this is also an easy way to customize the 
menu to way you like it). What is strange is that you didn't modify that file.


 I cannot see the bad behaviour anymore. What I have done in the meantime? I 
 played with configure of the unity-desktop (with my login) to be able to 
 configure it correct later for my wife.

Strange. I don't know why this would have an effect. If you're able to 
reproduce the solution, please post back.

I still don't know if this is an Ubuntu issue, a Qt issue, or what.

I'm having trouble getting LyX to allow me to insert citations into documents 
created on a new Dell (running Windows 7).  (My old HP, which runs Windows 
XP, has no trouble doing this). On the Dell LyX works just fine until I click 
the Insert Citation tab.  It brings up the usual LyX: Citation window, but the 
Available Citation field is empty.  My BibTeX folder contains four non-empty 
BibTeX Database (.bib) files (the same ones I used earlier on the HP, and 
which I transferred to the Dell via Mendeley), but LyX is apparently unaware 
of them.  What should I do?

Do you have a bibliography inserted? If it is not, you need to insert one via 
insert  list / TOC  BibTeX bibliography. If you do have one inserted, click 
on it and see if your databases are listed. If they are not listed, you need to 
make sure LyX can find your .bib files. Make sure your BibTeX folder is in the 
path. (if you moved the folder, click on rescan). Then go to Add and find 
your .bib files.

Thanks.  My BibTeX bibliography is empty, so that's the problem.  But I can't 
seem to get my .bib files into it.  I don't know what you mean when you say I 
should make sure my BibTeX folder is in the path.  What path?

I don't know how to deal with this issue for Windows. You could search (using 
windows search) for files in your tex distribution (for example, search for 
.bib files) and put your BibTeX files there and hopefully that would be in the 
path. Or see below.

When I click rescan nothing happens.  Clicking browse takes me to what 
looks like Windows Explorer, but it won't let me do anything with my BibTeX 
folder.  So I'm still stuck.

This should work. What do you mean that it won't let you do anything with your 
BibTeX folder? You need to add the individual .bib files. Also, they must have 
the .bib extension otherwise they will not be found in that window. If they do 
not have the extension, you can just rename the files to add the extension to 
them.

Does that work?

Also, what version of LyX are you using?

I now pretty sure the problem has to do with the negative bounding box defined 
in most of the figures (created by Matlab).
 
For example, in the eps file I read
%%BoundingBox:  -302-1   899   842

When clicking "Get from file" in Lyx, I get 0 0 1201 843, i. e. the bounding 
box is shifted so that the lower left corner is at (0 0). If I shift it back 
(by -302, -1), I see the wrong part of figure in LyX, but it is displayed 
correctly in dvi and ps. That will now be my way to go for this paper.

The same happens if only one coordinate is negative.
%%BoundingBox:  -302   128   899   714
Becomes (0 0 1201 586) in Lyx, manual shifting helps.

There is a change in the trunk regarding negative bb values, so the problem may 
have been fixed already for 2.0.4:

I know this has been asked before, but I can't find that thread...

I have written a paper which is now ready for submission to the publisher 
(Elsevier - I know...)

I can submit a compressed (zip) folder with all the documents necessary for 
compilint the LaTeX
document, but I am stuck. I copied the files from the tmp directory and tried 
running pdflatex but
it did not work.

So: which files need to be included in the archive? How can I test the archive? 
I never used LaTeX
from the commandline, only via LyX...

I don't think that this is a good idea. Have you tried Export > LaTeX
and/or Export > LyX Archive. Does this help?

cd /directory/with/lyxfile
lyx --export latex lyxfile.lyx
latex lyxfile.tex
dvips lyxfile.dvi
ps2pdf lyxfile.ps
evince lyxfile.pdf

If it's going to fail, it's almost certainly going to fail at the latex
command. If/when it does, look at the error messages, and tweak the
LaTeX file as necessary, or put the correct included files in the right
place.

By the way, you might be using the pdflatex command instead of the
latex command. There are instances where one succeeds and the other
fails. If I remember correctly, the pdflatex command converts directly
from .tex to .pdf, no need for dvips or ps2pdf. Personally, I use the
sequence described above.

I know this has been asked before, but I can't find that thread...

I have written a paper which is now ready for submission to the publisher 
(Elsevier - I know...)

I can submit a compressed (zip) folder with all the documents necessary for

I think the previous responses were off the mark a bit.  You should not 
have to submit things like amsmath.sty  --- they certainly have all 
that.  Elsevier often requires that your document use their style 
sheets, which means you have to include those in your document but, 
again, you don't need to send them those files.


What you need to submit beyond the exported *.tex file (but don't use 
the one in your temporary directory; the exported one is 
better-formatted) will depend on your document.  You will need to send 
in any graphics files (in an archive with subdirectories set up so that 
TeX can find them), bibtex files if you use that, and any special style 
files.  But they are probably not going to want to use your style files, 
and will ask you to prepare the document with theirs, instead.  That 
used to be an issue with older versions of Scientific workplace and 
similar products.  But LyX can be set up compatibly with the publisher's 
requirements.




So: which files need to be included in the archive? How can I test the archive? 
I never used LaTeX
from the commandline, only via LyX...
Put what you think you should need in a new directory, along with 
subdirectories for graphics in the same relative position as the 
original (if the original was in ~/doc with pictures in ~/doc/pictures, 
you need a subdirectory ./pictures in the new location for the graphics 
files).  Try   "latex filename"  a couple times, and look at the dvi 
file, or see what the errors are.


BTW:  Maybe, for a submission rather than a final edit for publication, 
you can just submit a PDF file.  Check their requirements.

This is indeed weird. It's not completely crazy because the menu item in this 
case is controlled by a text file, stdmenus.inc. If you modify that file then 
the changes will show up instantly (this is also an easy way to customize the 
menu to way you like it). What is strange is that you didn't modify that file.

Strange. I don't know why this would have an effect. If you're able to 
reproduce the solution, please post back.

I still don't know if this is an Ubuntu issue, a Qt issue, or what.

Do you have a bibliography inserted? If it is not, you need to insert one via 
insert > list / TOC > BibTeX bibliography. If you do have one inserted, click 
on it and see if your databases are listed. If they are not listed, you need to 
make sure LyX can find your .bib files. Make sure your BibTeX folder is in the 
path. (if you moved the folder, click on "rescan"). Then go to "Add" and find 
your .bib files.

I don't know how to deal with this issue for Windows. You could search (using 
windows search) for files in your tex distribution (for example, search for 
.bib files) and put your BibTeX files there and hopefully that would be in the 
path. Or see below.

This should work. What do you mean that it won't let you do anything with your 
BibTeX folder? You need to add the individual .bib files. Also, they must have 
the .bib extension otherwise they will not be found in that window. If they do 
not have the extension, you can just rename the files to add the extension to 
them.

Does that work?

Also, what version of LyX are you using?
