Graham, I don't know if this will solve your problem but you should know about 
it. It's the wiki for LyX on OS X.

Specifically, refer to the section On screen quality of included PDF files. 

As far as I'm concerned, this should be made the default for OS X; the current 
default renders crappy PNGs that don't look good on screen and don't scale well.

Please always respond to the list. Do you have a minimal example file
you can send? Can you compile the knitr example file that comes with
LyX?

Oh bother, I haven't got used to the google email client, and still seem to
send email to the sender when  I mean to send to all.

The Knitr example works fine, and my minimal examples work fine as well,
its just this file (42 pages) and indeed some others that have broken.
Unfortunately this is a regular happening between versions where I try to
use a file that hasn't been opened for a year.

I will just do what I have down in the past and copy paragraph by paragraph
into a new file, compiling as I go, and try and sort it out.

I do have a new error concerning the PDFS

no information for converting pdf6 format to eps, Define convertor in the
preferences

And then Lyx crashes.

us fix whatever bug is the root cause.

Can you reproduce this error after exiting, moving your user directory
to a new directory (look in Help  About for its location) and then
starting LyX again?

I think that either LyX cannot find your file or LyX's converter is
not working. Can you start a new document and then insert one of the
PDFs and compile? Do you get an error?

Also, can you start LyX from the terminal? It will give more debug information.
