A solution that works reasonably well for me is to use uControl (http://gnufoo.org/ucontrol/ucontrol.html) to map CapsLock to Cmd, which, for LyX anyway, puts what is effectvely the control key where God intended it to be (though the damn capslock light still goes off and on...).
