you should remove that line. It is in the pramble of the included dcument.

Originally the entire file (measured by the PDF content) was 250 pages
long. I gradually reduced it until I finally had the file that I have
now. It is not stable. If I change anything in it, the error
disappears. For example, if I delete the only footnote (which really
has nothing to do with the text colors) right at the beginning, it is
enough for the error to disappear.

Can you resend it with the amsart.sty file?

Another thing you should try is bisecting the file. Try deleting parts,
and see if you still get the weird text. Keep doing that until you
delete something that causes it to reappear. You should be able, in this
way, to localize the problem.

I suspect that one of these color boxes is the culprit.

The problem is the \newpage inserted in the ERT inset inside the
tcolorbox right before section 1.5.2. See section 19.7 of the tcolobox
manual.

I just figured this out. For some reason, LyX thinks the languages of
the two documents are different. (They are both set to the system
Default.) Fortunately, the underlining can be turned off in
Preferences ? Language Settings. Seems like a bug?.

I?m working on (in LyX, of course). For some reason, whenever I try to
paste text from the paper into the Beamer document, the pasted text is
underlined in blue (see bottom bullet point in the attached
screenshot). I am not using Track Changes. It does not happen when I
copy and paste text from within the Beamer document itself. Can anyone
explain this and, more importantly, tell me how to get rid of it? It
is driving me a bit batty.

"System Default" looks like the language of the interface, not of the
file.

It would be better to set the language correctly, so that LaTeX can
use it.

You can check this in the PDF: from the heading "Logistische
Gleichung" onwards you can no longer see any text. But if you select
the (invisible) lines after the heading and copy them into an editor,
you can see that there is text hidden behind it. So it is there. But
why is it invisible?
