A recording--recording link makes sense for a remix, because usually a  
remix is actually a differently edited version of the same recorded  
audio, whereas a new cover version does not usually incorporate audio  
from other versions of the song being covered. Work-recording seems  
like it would be the appropriate link for a cover to me, even a cover  
based on a version not the original.

Pre NGS, the fact that a release was a bonus disc was predominantly 
suggested in the release title.
Now NGS bundles the bonus disc with the rest of the release but should 
there still be an explicit indication in the release group that this is 
a bonus release or is the number of discs sufficient?

This seems like a clear regression from classic MB to me, as in many things with
track listings; no artists, no ARs, etc.  This is probably the more
minor of those,
but important nonetheless.

I agree.  That's why I don't think they should be new works.

When a particular two disc release exists in a release group which also
has a one disc release with an identical first disc, that implies the 
second disc on the two disc release is a bonus disc.  Similarly for 
releases with more discs and/or more bonus discs. 

I personally do not see the need to keep track of this information in a
more explicit way.
