tool from the processing toolbox, or some other tool?

Hi,
You may have a multipoint file as input consisting of single points.  You can 
look at the file properties to see and you can use a function in the field 
calculator to count the number of parts in an object.  You can also use the 
multipart to single part function under the vector menu.

Hi Katrin,
You could try just selecting the points of interest and then try
Right Click on Layer

· Export

· Save Selected Features As

o   Under Geometry select Point

o   Under SHPT select POINT

I have not tried it, but that should work.

I have no idea what native:clip means, sorry!

what algorithm do you use for that? For example native:clip produces no 
multipoints from a point origin vectorlayer.
