Yes, I guess it's 'non-free' answer, but the 'My Tracks' app on android is 
great.
You can upload your track to good spreadsheets or your own map collection ('My 
Maps')

I actually have a Android phone and ran with that. There are a quite a
few GPS logging/mapping applications in the Android Marketplace. They
are all a lot of fun and its where I got the interest from.

Though I don't like running with my/a phone.

I use cotoGPS on the Palm which does all that, logging at user defined
frequency, it also has a java desktop component that allows to do various
stuff with the data, including KMLs

fwiw, you don't get accurate altitude with GPS

Nokia S60 series phones with GPS (e.g. the E71) come with
"SportsTracker" which can record your track with lots of data
(altitude, speed, averages etc) and among other things can export toe
Google Maps KML file, which is an open format. When I used it I simply
uploaded it to Google Maps but since it's a documented (and I think
text-based) format there must be tools around the net to handle it.

I don't know the answer to your question, but, I'm a long time user of
Holux brand GPS, and, I find it v. good, I know that Holux also has a
logging GPS device, I have no experience with it, though

If you're specifically looking for running, Garmin make a nice range of
sports gps/heartrate monitor/watches called "Forerunner".
They don't provide any linux support; but gpsbabel can apparently get most
data from them (including heartrate date, so you can see how your heart rate
varies over time as well as the track). there's also garmintools (
http://code.google.com/p/garmintools/) but it only works on older models.

Garmin also provide a website where you can upload your data and get
analysis, set goals and track your progress etc (
http://connect.garmin.com/features/). http://braiden.org/?p=62 suggests it's
possible to use garmintools + some xslt to push this data from linux.

If all you want is track logging, openstreetmap have a hardware guide (
http://wiki.openstreetmap.org/wiki/Hardware_Guide), which is the best
listing of devices that work with Linux that I know of. The ForeRunner
201/205/305 are listed there as being useable with gpsbabel and
garmintools.
