Thanks for the suggestion, but 1.4.12 is the current version of the 
GnuPG 1.x product. 

My trial of TB! 5.2.2 was under Wine on an Ubuntu setup, and the 
problem persisted whatever version of Windows I set Wine to act as.

Which Windows version are you using? TBBeta has a thread from August
2011 which seems to identify in the Beta versions 5.0.22.3 and
5.0.22.7 (when used under XP but not Vista) exactly the same problem I
encountered with the production version 5.2.2 of TB!

 With regards to GnuPG, everything works as expected -
 on both TheBat 5.2.2 and Thunderbird. I'm not using
 GnuPG v1.4.12, so if there's something going on between
 that particular version of GnuPG and your TB v5.2.2, I
 can't comment.

appears to report the same symptoms with beta versions 5.0.22.3 and
5.0.22.7 in August 2011. I see nothing on the bug tracker, so would
have expected the issue had been resolved before reaching a release
version.

I'll look into using GnuPG 2.x next time I test.

I realize it's generally bad form to reply to myself, but here's an
update: Problem solved (it was my fault - overlooked an option)...

The solution to my problem was this:

In Account Properties | Mail management | Deletion, there's this
option:

Compact emptied folders automatically

With this option, selected on this level (account level, as opposed to
individual folder level), every time I would right-click on a folder
and select empty, it would also compact the folder, giving me the
bytes saved message.

I've reset my account options to what I prefer -- to just compact
everything upon program exit. All is well again, and I've now restored
v5.2.2 on my main computer.

Sometimes, it just takes a while to figure out precisely what type of
idiot I've been in a given situation.  I usually figure it out.
