I fixed this by unselecting Have file manager handle the desktop in gnome-tweak-tool. I can confirm this. In addition, the FPS in Unity for some cases remains roughly the same (for me in Minecraft) but the experience is still not very smooth. One solution I found for that particular case was to disable refresh rate detection in CCSM and bump up the refresh rate to 120hz.
