Hi Christopher,
I no longer have ubuntu (started to suck with the introduction of
unity and sucked even more in the next releases) nor the optical
trackman (didn't suck, but found a much better trackball)
For these reason, unfortunately I cannot test this issue anymore.

I have not observed this issue when the sound is playing. The output
disappears and the sound system(?) gets screwed up after leaving it
silent for some time.

I have a custom build usb audio device from hotaudio.com, it works
nicely when freshly booted, but when left silent (no playback), it stops
working after some time. It does not matter if the sound was used or
not. This is resolved by reboot. Unplugging and plugging the device back
in does not help the issue. In sound settings, I can see the device, but
in the output tab, there is only dummy output. Pressing the "test
speakers" button closes the sound properties with no action (and no test
sound).

I have the nvidia driver, external display, gnome 3, but it also happened on 
the old gnome (pre-natty).
If I open a terminal window, the whole system will slow to a crawl while there 
is activity inside.
Resizing the terminal window will "fix" it for a few minutes.

this happens in 30% of boots and it also prevents logging into the machine 
using ssh (ssh u...@machine  still works, I guess the tty allocation

For me, disabling the FDD in BIOS actually much much worsens the situation.
Instead of like 3-5secs wait, I get maybe 30 or more seconds before the message 
flashes and boot continues.

When I type a message to contact, the text is "jumping", the editbox
should be taller, after even 1 character typed, there are arrows for
scrolling up and down because the box is 1 or 2px smaller then the font
height. This causes the text after each character typed to move up and
down 1-2px. Very annoying.

It's a gentoo script - customized.
I don't think the upgrade should delete any user-added scripts.
