I was able to confirm this problem. Both with variables that already existed within custom-set-variables, and others that had been set through other means in my .emacs. I was unable to save any settings whatsoever by this means. For a user that does not yet have a .emacs, the option saving works. It does work, but it does not change when I switch the font-lock on/off in the menu.
