I have also tried Arander GUI suggested by someone in the IRC and it created a 
script:
#!/bin/sh
xrandr --output VGA-0 --off --output TV-0 --off --output HDMI-0 --primary 
--mode 1920x1080 --pos 0x0 --rotate normal


This was placed in /home/.screenlayout which did not work.  I also manually 
added the same script to the folder /home/.config/autostart with no luck.  Both 
scripts were given the proper permissions.  I have the script in both locations 
at the moment, but I have tried with just .screenlayout or .config/autostart.
I am about to rewrite the script as a simple xrandr -s 1920x1080 since that 
seems to work each time I boot and have call the terminal and put that line in 
so I can get my proper screen resolution.

I just placed a script in .config/autostart

"  xrandr --output VGA-0 --off --output TV-0 --off --output HDMI-0
--primary --mode 1920x1080 --pos 0x0 --rotate normal   "

This was generated by Arandr which was suggested by someone in the IRC.
That failed to work.  Then I tried the same in a folder called
.screenlayout. That also failed.

I tried to have it called from the "Startup Applications" , but that
seems to also be broken (bug report to follow on this), Startup
Applications does not save anything that is added after a reboot.  The
only thing that is showing there is Nvidia  X Server settings.

As stated earlier this was not an issue with 14.04 LTS.  Three weeks
later I am still dealing with this screen resolution issue to the point
that I lost track of all the things that were suggested and from
outdated posts.

Origin of the bug: xserver-xorg-video-intel

1) Adjustment in `/usr/share/X11/xorg.conf/20-intel.conf` when the bug
does not occur in the internet browsers:

   Option "AccelMethod" "sna"
   Option "TearFree" "true"
   Option "DRI" "3"
   Option "Backlight" "intel_backlight"
EndSection   

The resolution is somehow related to `intel_backlight` but we do not
know how.

2) Another option is to purge the package but then you cannot make the
other fixes (etc of F5/F6 keys) with the file 20-intel.conf.


Conclusion
---
(1) works such that you can use 20-intel.conf for other fixes. However, we do 
not understand how. Please, confirm if you can fix the case with (1) such that 
we can understand better the origin of the bug.

If it was suspended with two screens, it would not wake up.

System crashes / freezes completely when in use. Happens especially when
using certain apps such as Spotify, or browsing websites with Java, but
not only. System will not respond to any key combination and requires
hard reset on power button.

Using Ubuntu 16.04 LTS since a couple of days. Bug happened before
updating, but since switching to 16.04 has become more frequent (several
times a day).

I had the same problem in Lubuntu 16.04.1 (running on Intel Skylake
hardware).

After upgrading xserver-xorg-video-intel:amd64 from version

  2:2.99.917+git20160325-1ubuntu1

to

  2:2.99.917+git20160325-1ubuntu1.1

the problem was gone.

Update: During the issue, the following commands showed that the mouse's
button1 (left button) was pressed, so the action info passes the driver:

xinput --test "Logitech MX Anywhere 2"
sudo cat /dev/input/mouse3 | od -x

If I turn off the mouse then I need to make a click with the left button
of the touchpad to reset somehow the issue, otherwise, when I turn the
mouse back on, the issue is still there.
