I can also confirm this issue. Radeon HD 3450, dual monitors by using System->Preferences->Monitors, xserver-xorg-video-ati 1:6.13.0-1ubuntu5. My issue was fixed by going to System->Preferences->Monitors and checking the alignment of the monitors. One of mine was shifted slightly upward relative to the other, and the virtual desktop was out of whack as a result.
