The embedded one is currently a version of 2.1-snapshot (now 3.x) from a
year ago. You should use an external install if you have any weird issues
building with the embedded one. Otherwise it probably doesn't matter.
.9.9 will have an updated 3.x embedded inside it.

Did you happen to do anything funny to your Eclipse workspace?  I
believe that those variables are kept in a "hidden" file in your
workspace.  Perhaps you just have a corrupt file of some kind.

I exit Eclipse, start it back up and lo and behold there the variable 
is, working as it ever did.
