All Java files under src/main/java will be compiled into WEB-INF/classes in your final war. Don't put any Java code in your WAR project, instead all code must come from other projects that you depend on. Assuming this is true, this is just how the WAR plugin works with default configuration. Personally we are building EARs so I don't want my WARs loaded up with all those JARs. Instead I like nice "thin WARs" and fat EARs.
