I read somewhere that update 10.3.6 introduced a new version of ATS framework (v1.8.5) that fixed some font bugs and introduced a new one. If you have a heap of PostScript fonts in your System, they are each scanned at login and it may be that each scan adds to and bloats the fontTablesAnnex cache. It is hoped Update 10.3.9, due 'real soon now', will include ATS.framework 1.8.6 which might fix this. ~/System/Library/Caches/fontTablesAnnex No guarantees. I'm just passing on what I read somewhere.

My 1.25DP G4 MDD is doing the same thing lately too. Sometimes its good, sometimes I even get a lag on the login in screen. I've tried using YASU or Cocktail to completely clean the system. It may work for you. There may be a dodgy system cache causing problems when the Finder loads (or it may actually be a Finder problem). Do you have another user on your system? If not, create one and see if that user has the same boot up problems. If they don't, then it may be a dodgy Finder preference or a cache problem. Seeya Rod!
