I have had similar problems - and reported these to Microsoft.
The conclusion I made for myself was that I you want 2 different AOS - or just
2 different company accounts - to work with Sharepoint - then you need 2
Sharepoints.

would get by having a similar app to run on the .Net platform with ASP.Net as
it has a lot of built-in security capabilities (for instance in the web server
controls themselves) and make use of the security stuff off
You need to look at the Data Crawler setup in AX (Administration module)
to get searching working.
