No, the children did not have to take the father's name. They could if
they wanted to though. Or they could take the mom's family name. Or one
of their grandparents. Sometimes the godparents.

I have a question. Was it common for the daughter not to take her father's
name ie the Borba part? My great great grandmother was Maria A. Borba
married to Joao Machado. The birthday is a match to the records I have.

was married to John Machado who died around 1875. She had a son Francisco
Machado born June 24th, 1967 in Norte Grande, Sao Jorge Island.
