I wonder if a hose clamp, or adjustable clamp wouldn't make a very good dril guide. Tighten it up on that pipe. and take a tiny drill bit to that pipe. Those clamps have notches and even if you ust one out, you're already in a trough and you can line up with the far side when you are through, the

If both need to be shortened I would think about making a drill guide from wood. Using your drill press, drill a hole through a piece of wood with the hole having the same diameter as the bolt already used. Cut the length of wood so that it lines up with a reference point you can repeat. Like
