I'm raising the severity because it's not allowed by policy that two
packages contain the same files. Please get this fixed, either by
updating to new upstream or simply not shipping the conflicting files
anymore.

this seems to be fixed in gstreamer CVS, at least the pipeline in the
first mail works for me.
If someone wants to search for the relevant patches I'll add them to the
package but IIRC the changes related to this were rather large.

Hi,
after talking with monodevelop upstream I'll reassign this bug to
monodevelop. It's caused by monodevelop not destroying the file dialog
properly and gtk# 2.10.1 being a bit more strict and correct with such
things than previous versions.
