With XEP, I'd provide a list of fonts or just the base font name, and it
would find the italic version, but with FOP, it wouldn't.

Have you looked at whether, when you run under Maven, you're actually using
a different processor than you think? Maven could change your starting
context or paths. You may be able to configure Maven to work like you
expect.

It sounded like, from Nordlund's description, his sections already have
IDs. So it might cause problems to replace those IDs.
We'd need to know: do ALL xrefs target titles, NONE of them target actual
sections?
