it could be that you need to invert the axis. You could do this in the
configuration wizard on the setup page for pinouts. I think that there is a
checkbox labeled 'invert'

my first guess would be that you have the settings on one of the steppers
wrong. It could be either the number of steps per revolution or the lead
screw pitch. This would cause the affected axis to scale the movement and
would definitely cause a circle to come out as an ellipse.

When I set up my machine I had the speeds and accelerations set too
high and the motors would just oscillate because they were not able to
overcome the inertia of the leadscrews. Do they behave the same way
when not coupled to the machine? Just a guess. Need more info to
