I have found that smart hyphens and automatic word extensions REALLY
slow things down in anything with lyrics, so I turn them off
(Lyrics>lyric options) until the very last stages of setting.

It is normal for Finale to run more slowly with a large score. I just
haven't not
I don't notice any difference in program speed between Finale2003 and
Finale2004, so I can't think of anything to suggest except to second the
suggestion that Robert Patterson made to turn off Auto Update Layout to
see if it helps.
