This was fixed in CVS a few weeks ago but hasn't yet made it to a release.
(See bug # 937066).
Another possible workaround is
touch /sw/src/automake-1.6.3.tar.gz
(because then fink sees the file and doesn't try to fetch it... things
proceed normally after that).
