It happens automatically. Open the older file and the newer file.
With the newer file in the active window, invoke the Utilities
Compare Documents command. Choose the Summary and
Composite Documents option and run the comparison. The
result will be a new document window that has the name of

Instead of copying/pasting the annotations, try this:
1) Open the original PDF with the annotations.
2) Choose Document > Replace Pages. When prompted for a PDF, choose the
revised PDF.
3) Select the appropriate page numbers in the Replace Pages dialog box and
click OK.
