Re: [Freesurfer] distortion of flat map

2011-04-29 Thread Don Hagler
For retinotopy, I find it convenient to use the sphere surface. It does not require a cut down the middle of V1 and it is flat enough to easily draw ROIs. Also, in my experience, the patch flattening algorithm often produces poor results (e.g. large distortions, twisting). Date: Thu, 28 Apr

[Freesurfer] Compiling stats file for ROI label in QDec

2011-04-29 Thread Krista Kelly
Using QDec, I've created an ROI label (lh.G_cuneus.label) and a .stats file (lh.G_cuneus.stats) that corresponds to this ROI for each participant in my group. Is there a quick way to compile cortical thickness data for this ROI from all participants? The manual suggests using aparcstats2table but I

I agree, sometimes this happens in the inflated surface and I don't think it's cause for concern Bruce On Fri, 29 Apr 2011, Allison Stevens wrote: > When you look at the case in tkmedit, in that same area, do you see an error? > Looking at your snapshot, it looks like it could be normal. > > On

When you look at the case in tkmedit, in that same area, do you see an error? Looking at your snapshot, it looks like it could be normal. On Apr 26, 2011, at 8:45 AM, Tetiana Dadakova wrote: > Dear FreeSurfer list, > > When I look at inflated surface of my subjects (healthy males and > females

[Freesurfer] question regarding the comparison of two methods

2011-04-29 Thread Jacobs H (NP)
Dear FreeSurfers, We are comparing two methods to measure the volume of a subcortical structure (our method and FreeSurfer). We want to compare them spatially, by doing a voxel-based analyses. We thought to isolate the structure from the aseg.mgh as well as our own structure. Then we smoothed b

Hi Bruce, et all, Is it possible to run mri_ms_fitparms without motion correction, if your input images are already in register? It seems like it would save quite a bit of processing time, but the usage help isn't all that useful (looks like there are a lot of hidden options buried in the source

Yes. But that machine distributed by FreeSurfer is the one with full GUI to run under Windows. I have a machine for cloud processing in Amazon EC2 (you can look up for FreeSurfer DMI in Amazon EC2) PPJ On Fri, Apr 29, 2011 at 11:15, Fidel wrote: > Hi all, > > I have been trying the virtual di

Hi all, I have been trying the virtual disk image, and it works well. Nevertheless, I think that more than 7GB is a lot of space if somebody wants to use it as a Virtual Machine in a cloud environment, in which you are charged for used storage and maybe for used bandwidth in the data communication

Lijie, I don't know what the matlab regress() function does. mri_glmfit is just solving the GLM equation, which you can do easily in matlab: beta = inv(X'*X)*X'*y; try that and see if you get the same as mri_glmfit. doug > Hi all, > > I'm working on a group analysis using mri_glmfit. > In an
